All children, except one, grow up. Mrs. Darling discovers Peter Pan visiting her nursery, where he leaves behind a strange presence before escaping out the window. Nana, the nursery dog, manages to snap off Peter's shadow as the window closes on him.
Mrs. Darling rolls up Peter's captured shadow and hides it inside a drawer. Mr. Darling, embarrassed by his own foolishness regarding Nana's care, ties the dog up outside in the yard for the night. This leaves the nursery completely unguarded when night falls.
Peter returns with Tinker Bell to retrieve his lost shadow. Wendy wakes up, sews Peter's shadow back onto his feet, and learns he lives in Neverland. Tempted by tales of mermaids and magical flights, Wendy agrees to fly away with John and Michael to mother the Lost Boys.
Guided by fairy dust, the children soar through the night sky toward Neverland. Peter forgets about his companions frequently during the long journey, leaving them struggling to stay awake and airborne. As the magical island appears on the horizon, dark forces awaken below to meet them.
Neverland stirs into dangerous life as soon as Peter Pan returns. Captain Hook and his pirate crew search for Peter, while the native tribe stalks the pirates and wild beasts track the natives. Mistaking Wendy for a giant bird, the Lost Boy Tootles shoots her down with an arrow under Tinker Bell's malicious orders.
Wendy survives the arrow strike because Peter's gift of an acorn button blocked the point. To keep her safe while she recovers, the boys build a tiny house right around her fallen body. Wendy wakes to assume her legendary role as the official mother of the Lost Boys.
The underground home of Peter and the Lost Boys is accessed through hollow tree trunks perfectly sized for each boy. Life subterranean provides heat, warmth, and secret protection from the dangers above. Wendy cooks, darns socks, and enforces bedtime stories for her newly acquired family.
While resting at Marooners' Rock, Peter and John spot pirates holding Princess Tiger Lily captive. Peter mimics Captain Hook's voice to order her release, tricking the pirate crew into setting her free. Hook discovers the trick, leading to a fierce fight where Peter is wounded and left stranded on a rising tide.
Trapped on the rapidly submerging rock, Peter prepares to drown, declaring death an awfully big adventure. A mother Never Bird floats her nest to Peter, allowing him to use it as a makeshift boat. Peter safely returns to land while leaving her eggs protected in his discarded hat.
Rescuing Tiger Lily earns Peter the friendship and protection of the native tribe, who guard the underground home's entrance. Wendy presides over endless pretend meals while Peter routinely forgets that these games are not actual reality. The children enjoy domestic life, almost forgetting their real parents in London.
Wendy tells the boys a bedtime story about Mr. and Mrs. Darling leaving their nursery window open forever for their lost children. Peter reveals that his own mother closed her window and forgot him, terrifying John and Michael into deciding to return home. Wendy invites all the Lost Boys to come to London and be adopted.
The pirates launch a sudden, brutal attack on the unsuspecting native guards above ground. Hook wins the surface battle and ambushes the children as they emerge one by one from their tree trunks. Every child except Peter is captured, bound, and marched off to the pirate ship Jolly Roger.
Hook sneaks underground and poisons Peter's medicine cup while Peter sleeps. Tinker Bell drinks the poison herself to save Peter's life, her light fading fast as she dies. Peter appeals directly to every dreaming child across the world to clap if they believe in fairies, saving Tinker Bell.
On board the Jolly Roger, Captain Hook prepares to force the captured boys to walk the plank. Wendy is bound to the mast and forced to witness the punishment while Hook gloats over his victory. Suddenly, the famous ticking sound of the giant crocodile approaches the ship, frightening Hook to his core.
Peter sneaks aboard imitating the crocodile's ticking, sneaks into the cabin, and kills Hook's crewmen one by one. Hook discovers Peter in the dark cabin, leading to a duel across the deck. Defeated in spirit, Hook leaps overboard right into the waiting jaws of the crocodile.
Peter flies ahead to close the Darling nursery window so Wendy will think her mother forgot her, but seeing Mrs. Darling's grief changes his mind. He opens the window and lets the children fly straight into their mother's arms. Mr. and Mrs. Darling adopt all the Lost Boys except Peter, who refuses to grow up.
Years pass, and Wendy grows into an adult, loses the ability to fly, and gives birth to a daughter named Jane. Peter returns years later, shocked to find Wendy grown, but takes Jane to Neverland for spring cleaning instead. The endless cycle continues as Jane eventually grows up and passes the journey down to her own daughter, Margaret.
